I need to add several directories and their files recursively to
source control on clearcase on a specific developement branch. The
question I have is what is the best way to go about it?
I should note that some files and directories are completely new
whereas here and there, there are some files and directories that have
are not new; in other words the entire directory structure and file
content is not completely new.

I am using clearfsimport for such tasks.
This will do what you need. Insert new files, leave files that are already
there (As afar as I remember there is even an option what to do with files
that are there, but not in the imported structure, leave them or remove
them).
since ClearCase V 5, this is part of the release, previously it was
available as free download from Rational.
Look at
cleartool man clearfsimport
for more information.
