Try converting fonts to outlines (in Illustrator) before making your PDF.
That could be a step I had forgotten to make with my manipulated fonts.

Depending on how the PDFs were made
(that you "grabbed" parts from)
the font NAMES have, most likely, been changed during the PDF creation.

This is very common in PDF ...
fonts are given cryptic names during creation
to make it "impossible"
for the document to use a different font later.

Do you know the "exact" name of the font embedded in the PDF ?
Not the name of the font used to create the document
but - the font name of the embedded font.

Saving it as a PDF is not a problem, the problem is when it is EPS format.

There must be something wrong with the fonts, because when I try to reopen
the EPS file in IA I get the following warning message:

The fonts used to creat the document are exactly the fonts embedded. I
checked that. The fonts are cmr9, cmr12, cmmi12, cmsy10. These are computer
modern fonts, comes with the TeX.

Therein lies your problem. Many fonts that are used with specific apps are
incompatible with Illustrator. Sometimes, they won't display at all. Add
to that the opinion by at least some Adobe personnel that Illustrator is
not a PDF editor, and you'll need to approach this project differently.
